Although Custom Colors is saving I noticed that I I enter in a HTML color value the color that is displayed is different. For example under if I change the Grid Header to #67b9c7 it actually displays #6ab3b4. These are two different colors and I am not suite show what the code is doing to come up with the outpur color. I was able to recreate this. I'll put in a ticket with the team, and update you when it's fixed.
In the mean time, you can add the discount separately and it should reflect as a negative number.

Possibly. That screen is under Customize > My Account, so it would depend on whether you have access to that tab link. If you don't, you'll have to get access to it from your administrator. The Default Email Preferences can be set for each user's email address.
