I am going to chime in here and hopefully clear up some confusion.
I think you are filtering by the wrong field, you should probably be creating your filters based on the OpportunityStage field and not the OpportunityStageCategory field.
For OpportunityStageCategory there only only 3 options 'Closed Won', 'Closed ...

Looking at the graphs on the Home Dashboard screen, they are filtered so that any Opportunity Stage that has a Opportunity Stage Category containing the word "Closed" should not show up.
Just to confirm if you go click on the ... next to the Stage dropdown (This should bring up the New / Edit Opportunity Stages screen) and ...

I am not sure if what you are trying to do will work but I can point in the right direction on where to setup payment gateways as a whole.
In Method go to Customize > My Account and you should see an option for Payment Gateways under the Change My Account Preferences section. Outside of this there is currently no other options ...

Thank you. Yes, I don't want to delete the stage. I just want to be able to close an opportunity so the $ amount for the opportunity is no longer in the pipeline once it is closed.

@Sam - the plot thickens!! I used MethodSupport to do this on CopyofOriginal_SalesOrder(2). I was able to insert new lines without an item on sales order 100003. Yes, if Joe tries to register and his email is listed multiple times that would cause an issue. The registration tries to find a match by email so it can update the fields for user name / pass to the appropriate person (record in table).
