When doing a print preview of an invoice or estimate in Method, the Method logo appears in the top left corner of the document, despite the fact we have uploaded our company logo in the (Customize>Display) tab.
Is there a way to customize these documents so that our company logo rather than the Method logo appears here?

Yes, you can customize your screen to display a full item list for specific price level on a per item basis. You have the ability to view information regarding price levels, however you wouldn't be able to add / edit price levels in Method due to the SDK restriction. I have some good news for you. We were able to update the number of decimal places for account balances to 2 digits. You should be able to see this after our next update in a few days.

Under the Home tab, I've built a price level screen that pulls in the different price levels for the client.
If I choose "per item" under price level type, is there any way to get Method to Display a full item list in which the user can modify prices for that specific price level on a per item basis?

The answer to the question is yes, this can be done. However, the original design of the screen was not planned to be used like that. If you customize the screen you could have it work the way your client would like.
