We're actually not aware of any issue with QB 13 R6 and Method. I just installed R6 on my QB13 machine and encountered zero issues. Which version are you using? US, Can, U.K.?

Hi,
The reason some records are not fully deleted right away is that Quickbooks is the master record so to speak. Since its the master record, we need to check with the Quickbooks file before deletion to ensure there isn't any sort of data incompatibility.

Unfortunately we do not support Intuit Payment Service (aka QBMS) with Method. Please see our Payment Gateways article for supported payment gateways. Something else to note is that currently the Quickbooks SDK does not allow Bank Reconcilliation, which prevents us or any third party app from processing these transactions. ...

It appears it does. It seems as though existing estimates need to get updated through Quickbooks to reflect the change. Unfortunately, so far the only workaround I can find is to delete the line items of the group in the estimate and re-add them and save again (after modifying the group item in Quickbooks). Any ...

It doesn't sound like you missed a step. Are you sure the sync went through? I tried the steps again and it worked on my end. Try syncing again and look at the sync engine to make sure the sync went through by checking the Quickbooks tab > Synconize tab link and look the date and time of the last sync. ...
