Viewing QB wasn't an option, but it did generate the number that indicates a sync- never posted to resolve conflicts, and I ended up deleting the adjustment twice, and eventually it worked properly.

Have you ever done a quickbooks sync? If not you should follow the steps in the Method Initial Setup Guide. http://www.methodintegration.com/self-service-documentation.aspx
After the initial sync this problem should be solved

OK...this is driving me crasy and causing all kinds of problems. Every time there is a QBO sync's occurs somemore customers are inactivated. I have to run the activate program every day +. I think it is causing more problems than I have even figured out yet. HELP!!!!!!!!!!

Your setup is not outside of the norm. One thing you need to keep in mind is that Method requests your data from QuickBooks (via the QB SDK) during a sync, so the larger the QB file, the more data it needs to handle. I think the best solution for you here is to utilize the RecordID from the customer table as the jobnumber. You're guaranteed that:
All numbers will be unique;
Your customization will be minimal.

While I'm at it... is it possible to edit the Employee Screen with more fields such as tracking whether or not they have their immunizations? Again, I do not need this info to transfer or sync with Quickbooks. Just need to track which of our staff have their immunizations up to date.
