Hmm, you're right it's not there anymore. Maybe they switched everyone over already?
When I experienced this issue, I found that the April version fixed it only for newly created SOs. If I looked at SOs that were already imported into method, the extended decimal places still showed - I was able to get it to display properly by changing the SO totals/sales tax and resaving, try that and see if it solves the problem. Alternatively, create a dummy SO in Quickbooks and see if this new SO has the same problem as the old ones when it is uploaded to Method.
Of course, you wouldn't want to have to do that to every existing SO in Method - but I think doing a "full synch" on the Method Engine would reupload all the existing data from Quickbooks.
Edit: By the way, as a Method customer I too had my concerns when first exploring the software a few months ago, but I have since been impressed by the company's customer service and response time to bugs. Bugs will occur in any software - what's important is how they are addressed!
