Based on the information, I would recommend you examine the QuickBooks > Synchronize Tab. Is this computer, the Main computer that is synchronizing with QB?
Are we talking about the Full or Changes Only Synchronization dates?
Also take at look at the Frequency of both sync cycles.
If this issue is in regards to the Full Sync process then a few days in between sync will be fine. However, you might want to check if any other system process is schedule at that time (ex backup and application updates) Furthermore, if this is not the Main computer then make sure the Main computer is turned on and has a connection to your QB (also see if the Main computer has any scheduled system process at the same time)
loungeappeal: Also, when I go to do a manual sync, It doesn't always sync this way either
Please make sure that the QB file is running (and connected if this is not the Main computer) when you are performing a manual sync
Within QB Desktop, you might want to check Edit > Preference > Integrated Application > Company Preferences (see the screenshot) if all the Method Sync Engines are loaded and permission to access are allowed
