I wanted to give you an update. The dev team is still finalizing making some changes here, but here is what you can do in the meantime:
1. Go to Customize > Display.
2. Click Save Settings. This will force it to create the color scheme again.
3. Sign out, sign back in.
In my tests this solves the problem, except for calendars, which still can retain colors from the previous color scheme. We're still working on that and will post back here when that is resolved.
