I am suggesting that the use of projects and phases just stay on the Method side.  Right now, if you set up a project in Method it becomes a job on the QuickBooks side.  Unfortunately, we have list limitations in Quickbooks. I have been entering my time into Method but I have noticed that there are some serice items that aren't coming into Method from QuickBooks.  The time entries that were entered into QuickBooks using that service item show up in Method though.  I have a feeling there are more then just that one that I use that isn't coming ...
